I had some trouble winning this battle so heres my advice on how to win it. Firstly there is an armoury on the Western Side of the southern region of the forest, go there first and pick up a Sniper Rifle, I imagine this will make the batle easier, annoyingly I dint know about it until after Id beaten the end! So as you can probably guess, I had to use some hot sneaking technique to win this one.
This boss took me well over three hours to beat, but with these tips you should be able to halve that time. First thing to do is to get used to wahts happening here, there are multiple sniping points and The End will be waiting in ne of them, Id recommend going for a run and actually getting spotted first, once youve made contact you can relax a little, all you'll need to do is hide wehn he starts firing, he'll move after spotting you anyway. Once youve got used to the layout then the sneaking can begin.
First choose which area of the forst you want to fight him in, I found the western side best by the river as the majority of sniping points are above the waterfall and so have easy approaches in complete cover even if standing up. Also there is more light here so its easier to catch the light relecting out of his scope. The Directional Microphone will be your most important spotting tool, when you are close to The End you'll either here him snoring or breathing, its very obvious so dont get caught up on a suspicion.
In the western region there are only a few points near the base of the river at the southern side of the map, and it takes jsut a minute or so to dash through the foiolage and oer all of thes epositions, just keep a low profile when in vision of any of the waterfalls, once you know The End is not in one of tjhese positions then he must be on the waterfall area so approach up the ravine to the west. Once you reach the top go to ground and whip out the D-Mic, The End could be in one of the positions overlooking the river, if so then sklowlyt produce a weapon, put on the thermal goggles for enhanced accuracy and let rip. If hes not here, then he'll likely be in one of the positions on the bigger waterfall up ahead so advance carefully up to those points and use your D-Mic. Note if the End is not here then stand up and run around, he'll eventually spot you and move position, which is likely to be one of these points. After taking off a chunk of his he'll throw a stun grenade so all you can do is wait for to get ypour sight and hearing back, however take note of where he runs before the grenade goes off. After this head in the direction that The End was running, you should be able to catch him breathing heavilly and he'll be in a position nearby so apply the same principles as before, he'll likely then return to the top of the waterfall area so you can soon establish a rythmn to beat him.
I found this area best as all of the sniping positions bar just one, are reachable on foot, in the other areas some of the positions are on top of cliffs, and as I didnt have a sniper rifle I had to resort to this, but you may prefer to use the same tactics, but instead of the approach, pick him off from afar.
Other points to note are that The End is running around the map the same as you are, if your quick you can track him to the point that you can deduce where his next position will be. Also if your getting shot at just run, you wont beat The End in a sniper fight! Also keep an eye pn your stamina and keep cutting out those tranqulizer darts if you get hit, theres also plenty of wildlife around, in particualr the Great Anaconda provides an filling meal. Do not bother with posion frogs for obvious reasons. Im not sure if you can eat the mountain goat, I never tried. If you appraoch it though it'll attack!
Once you have a rythmn and ssytem going in the battle it shoudlnt be too long, its that intttial fea rof sighting the end, he looks like he did in the cut scene, he so get over the initial fear of sniping at suspicious plants etc, he doesnt actually change his apeparance. After about ten rounds of firing at him he'll eventually drop, so watch the short cut scene and head north East to continue with your mission.
